As Karunaratne finished 52 not out off 84 balls, including four boundaries, the Lions lost all wickets to score 136 runs in 29.2 overs.
MJ Henry and LH Ferguson bagged three wickets each for New Zealand.
New Zealand was runners-up in the 2015 World Cup and go into the encounter on a four-game winning streak against Sri Lanka.
